Problem of handling some Java applications which were depending on set-cookies values has been solved in safesquid-2016.1222.1807.3-swg-concept
However some of the Java based websites and User agents doesn't support SSO authentication and SSL Inspection. In such cases you have identify those URLs and bypass them.
